The Watchtower is a space station that serves as the Justice League's headquarters, and is the central hub level in the DC Comics Premium Level Kit, to which the player will return after finishing most of its levels. It is also the setting for two of the kit's cutscenes.

The Watchtower is divided into three sections: the central room contains the entrance and a giant screen that displays Cyborg's latest mission (if there is one). The west wing houses teleporters to the main levels, as well as prison cells containing the villains the player has captured so far. Entering one of these teleporters for the first time brings the player to one of three tutorial sub-levels; on subsequent uses, a prompt appears asking if they wish to replay that level's tutorial. The Grapple Hook Tutorial is accessed when taking the tube to the Chukakan temple. In this level, Wonder Woman teaches the player how to use the Grappling Hook powerup.
Hero Cape Tutorial
The Hero Cape Tutorial is accessed when taking the tube to Axis Chemical Factory. In this level, Batman teaches the player how to use the Hero Cape powerup.
Meltinator Tutorial
The Hero Cape Tutorial is accessed when taking the tube to Alaska. In this level, The Flash teaches the player how to use the Meltinator (Creatinator) powerup.
Collectables
Level Keys
The following is a list of Level Key locations:
- In the greenhouse room above the Challenge Area on the east wing, Hero Race's key can be reached with a series of wall jumps into a glide under an oxygen tank. This can only be accessed once The Flash has been rescued.
- In the cold storage room underneath the Javelin on the west wing, Zone Control's key is trapped inside an ice cube, which can be melted using the Meltinator. This can only be accessed once Green Lantern has been rescued.
